Joplin is the privacy pick for notes: end-to-end encrypted, Markdown-based, and happy to sync through storage you already control. For anyone who does not want their second brain living on someone else’s server, it is the default.

Note the license change: Joplin relicensed from MIT to AGPL-3.0, so any review claiming MIT is out of date.
